The settlement (as Foburgh/translated Fox Castle) received Kobstad/"market town" status in the 13th-century, granted by King Valdemar II Valdemarsen/The Victorious (1170-1241). In the late-15th-century was established a monastery which eventually acquired most of the town's property. Faaborg was developed as a trading port in the 16th-17th centuries and in the 18th century became a large port serving corn export (to Norway) and trade with Hertugdommet Slesvig (Duchy of Schleswig/1058-1866) and Hertugdommet Holsten (Duchy of Holstein/1474-1866).

In the 19th century, Faaborg's trade with Norway was largely replaced with the UK, and shipping routes linking to China and Australia were opened and the town's population grew fourfold (to ~4000, mostly immigrants from Schleswig and Holstein). The town's largest employer was Dansk Vin- og Konservesfabrik (wine and canning factory). The harbor was enlarged to accommodate the bigger steamships. Cargo and passenger shipping lines linked directly to Copenhagen (Denmark's capital) while a railway line (1882-opened) linked to other Funen towns.
